GeneRanger

GeneRanger aggregates processed gene and protein expression data from multiple human atlasing efforts to enable exploration and comparison of expression across cell types, tissues, and cell lines under normal physiological, developmental, and disease states.

Key Features:

  • Centralized Data Integration: Integrates processed gene and protein expression data from multiple human atlases covering normal physiology, development, and disease.
  • Standardized Data Formats: Provides expression data in standardized formats suitable for visualization, analysis, and download.
  • API Access: Supports an application programming interface for programmatic queries and integration with other bioinformatics workflows.
  • Visualization Outputs: Presents results through box plots, scatter plots, and tables to examine expression patterns.
  • Complementary Tool - TargetRanger: Accepts user RNA-seq input and compares it against the integrated atlas to identify genes highly expressed in user samples but low across normal human cell types and tissues.
  • Target Filtering: Filters identified targets by properties such as transmembrane or secreted proteins to aid target selection.

Scientific Applications:

  • Comparative Gene Expression Analysis: Enables comparison of gene and protein expression profiles across diverse biological contexts and conditions.
  • Target Discovery: Identifies genes with elevated expression in specific samples relative to normal tissues to support drug target or therapeutic development.
  • Data Integration and Standardization: Provides a standardized platform for integrating diverse datasets to facilitate reproducibility and meta-analysis.

Methodology:

Integrates processed gene and protein expression datasets from multiple human atlases, exposes data via an API, outputs box plots, scatter plots and tables, and—via TargetRanger—compares user-provided RNA-seq against the integrated atlas with optional filtering for transmembrane or secreted proteins.
