GGRNA
GGRNA provides an ultrafast search engine for genes and transcripts that retrieves matching gene names, IDs, descriptions, annotations, short nucleotide (as short as 10 nt) and amino acid (as short as 4 aa) sequences, Gene Ontology annotations, Enzyme Commission numbers, probe sequences from catalog microarrays, and RefSeq transcripts for genomic analyses.
Key Features:
- Ultrafast search: Returns search results in a matter of seconds for routine gene and transcript queries.
- Versatile query types: Accepts arbitrary words and phrases including gene names, IDs, descriptions, annotations, nucleotide sequences, and amino acid sequences.
- Short-sequence sensitivity: Matches nucleotide sequences as short as 10 nt and amino acid sequences as short as 4 aa.
- Mismatch tolerance: Allows nucleotide sequence searches with up to three mismatches.
- Degenerate nucleotide support: Recognizes degenerate nucleotide codes such as N, R, Y, and S in sequence queries.
- Integrated annotations: Incorporates Gene Ontology annotations and Enzyme Commission (EC) numbers for keyword-based searches.
- Probe sequence inclusion: Includes probe sequences from catalog microarrays among searchable records.
Scientific Applications:
- RefSeq transcript retrieval: Locate relevant RefSeq transcripts from diverse input types including identifiers, annotations, and sequences.
- Short-sequence mapping: Identify and map very short nucleotide or peptide sequences in genomic studies where short matches are critical.
- Functional annotation and pathway analysis: Use integrated Gene Ontology and Enzyme Commission annotations to explore gene functions and metabolic pathways.
Methodology:
Performs text and sequence matching with support for short nucleotide/amino acid queries, tolerance of up to three nucleotide mismatches, and recognition of degenerate nucleotide codes (N, R, Y, S) to enable rapid retrieval of matching records.
