GNAT

GNAT constructs, manipulates, and simulates glycan structures and glycosylation reaction networks in MATLAB to support systems glycobiology research.

Key Features:

  • MATLAB implementation: Implemented in MATLAB and leverages MATLAB's computational capabilities for biochemical data handling.
  • User extensibility: Allows users to extend functionalities to adapt models, rules, and analyses.
  • Integrated computational environment: Provides routines for constructing and manipulating glycan structures and their reaction networks.
  • XML and SBML integration: Integrates XML-based glycan structure data into SBML (Systems Biology Markup Language) files to represent glycosylation reaction networks.
  • Curation and manipulation tools: Includes class definitions and database query tools for curation and manipulation of glycan networks.
  • Visualization capabilities: Produces visualizations of network structures and simulation results.
  • Simulation support: Supports steady-state and dynamic simulation of glycosylation networks.

Scientific Applications:

  • Systems glycobiology: Enables study of interactions between pathways that regulate glycan biosynthesis and function.
  • Modeling glycosylation networks: Facilitates construction and analysis of glycosylation reaction networks in SBML.
  • Dynamic analysis: Supports steady-state and dynamic analysis of glycosylation network behavior under varying conditions.
  • Biotechnology and medicine: Applicable to basic and applied studies in biotechnology and medicine involving glycan structure and function.

Methodology:

Implemented in MATLAB; integrates XML-based glycan structures into SBML files; provides class definitions and database query tools; and performs steady-state and dynamic simulations with accompanying visualizations of glycosylation networks.
