GNC

GNC evaluates the coherence of gene networks (GNs) by computing a metric that incorporates direct and indirect gene–gene relationships to biologically validate network quality using extensive biological databases.

Key Features:

  • Gene Network Coherence (GNC) metric: A quantitative measure that assesses the coherence of an input gene network.
  • Direct and indirect relationships: Incorporates both direct gene–gene interactions and indirect relationships in the coherence assessment.
  • Leveraging biological databases: Uses extensive biological databases as reference information to inform the coherence calculation.
  • Evaluation of inherent network information: Considers the full spectrum of interactions, including strong and weak links, within input networks.
  • Comparison to classical methods: Provides an assessment framework that addresses limitations of validation approaches focused only on direct interactions.
  • Empirical validation: Demonstrated performance across three distinct experiments using various biological databases and input networks.

Scientific Applications:

  • Biological validation of gene networks (GNs): Validates reconstructed or inferred GNs by measuring their coherence against biological reference data.
  • Quality assessment of network models: Assesses the overall quality and informational content of gene network models used to represent complex biological processes.
  • Detection of indirect functional relationships: Identifies and accounts for indirect and weak interactions that may be overlooked by direct-interaction–only approaches.

Methodology:

Compute the gene network coherence metric by assessing both direct and indirect gene–gene relationships and evaluating the inherent information of input networks using extensive biological databases; validated in three experiments with various biological databases and input networks.
