gpuZoo

gpuZoo infers gene regulatory networks (GRNs) using GPU acceleration to enable efficient, large-scale analysis of transcriptional regulation.

Key Features:

  • GPU Acceleration: Leverages modern multi-GPU architectures to perform repeated matrix operations, achieving up to 61× faster runtime and 28× lower computational cost compared to equivalent multi-core CPU implementations.
  • Integration with Established Algorithms: Provides GPU-accelerated implementations of PANDA, SPIDER, PUMA, and LIONESS while maintaining the robustness and accuracy of these methods.
  • Scalability and Parallel Processing: Utilizes efficient online derivation techniques and parallel processing to construct sample-specific gene regulatory networks at large scale.
  • Matrix-based Evidence Integration: Performs repeated operations on data matrices to integrate multiple lines of biological evidence for GRN inference.

Scientific Applications:

  • Disease mechanism analysis: Identifies changes in gene regulatory networks associated with human diseases to investigate transcriptional control alterations.
  • Transcriptional and post-transcriptional regulation studies: Enables large-scale analysis of transcriptional and post-transcriptional regulatory relationships across biological samples.
  • Personalized medicine via sample-specific GRNs: Facilitates construction of sample-specific regulatory networks that can inform tailored therapeutic and biomarker investigations.

Methodology:

Performs repeated operations on data matrices to integrate multiple lines of biological evidence, implements these computations on multi-GPU architectures, and uses efficient online derivation techniques to enable parallel construction of sample-specific GRNs.
