GuideMaker
GuideMaker designs CRISPR-Cas guide RNA (gRNA) pools for non-model genomes and atypical Cas enzymes to support genome-wide functional genomics.
Key Features:
- Non-Standard Cas Enzymes: Supports design of gRNAs for CRISPR-Cas systems beyond the standard Cas9.
- Non-Model Organisms: Generates gRNA designs for organisms lacking extensive genomic resources.
- Genome-Wide Screens: Designs comprehensive panels of gRNAs for genome-wide screens and large-scale functional genomics studies.
- Efficient Design Process: Uses Hierarchical Navigable Small World (HNSW) graphs to accelerate gRNA comparison and selection, enabling design for a typical bacterial genome in approximately 1–2 minutes.
- Versatile Input Requirements: Accepts a degenerate protospacer adjacent motif (PAM) and a GenBank file as inputs.
- Prokaryotic and Eukaryotic Applications: Processes prokaryotic genomes and smaller eukaryotic genomes.
Scientific Applications:
- Gene Editing in Non-Model Organisms: Enables design of gRNA pools for gene editing projects in organisms with limited genomic resources.
- Functional Genomics: Supports genome-wide studies to explore gene function and regulation using gRNA libraries.
- Diverse CRISPR-Cas Experiments: Produces gRNA designs compatible with a variety of CRISPR-Cas systems and atypical enzymes.
Methodology:
Employs Hierarchical Navigable Small World (HNSW) graphs to accelerate comparison and selection of candidate guide RNAs across genomes.
