HAMAP_SPARQL

HAMAP_SPARQL provides portable, rule-based functional annotation of protein sequences by translating HAMAP's curated protein family signatures and annotation rules into SPARQL 1.1 queries that run over RDF-formatted proteins to reproduce UniProtKB/Swiss-Prot–level annotations.

Key Features:

  • Expert-curated signatures: Utilizes HAMAP's curated protein family signatures and associated annotation rules to define applicable annotations.
  • SPARQL rule translation: Translates HAMAP rules into SPARQL 1.1 syntax to express rule conditions and annotation actions.
  • RDF-based input: Operates on protein sequences represented in RDF using the W3C Resource Description Framework.
  • SPARQL execution: Applies translated rules as SPARQL queries executed by SPARQL engines to generate annotations.
  • UniProtKB/Swiss-Prot fidelity: Implements annotation logic intended to replicate the depth and quality of UniProtKB/Swiss-Prot annotations.
  • Portability: Produces standards-based, reusable annotation pipelines through adherence to W3C RDF and SPARQL standards.
  • Functional annotation output: Generates functional annotations for protein sequences suitable for genome and proteome analyses.

Scientific Applications:

  • Genome annotation: Annotating protein-coding sequences in genome projects using HAMAP-derived rules.
  • Proteome annotation: Providing proteome-wide functional annotation for sequenced organisms.
  • Protein functional assignment: Assigning proteins to HAMAP-defined families and propagating associated functional annotations.
  • Standardized, reproducible pipelines: Enabling reproducible annotation workflows across projects and institutions via RDF/SPARQL standards.

Methodology:

HAMAP rules and protein family signatures are expressed as SPARQL 1.1 queries that operate over protein sequences represented in RDF and are executed by SPARQL engines to apply annotations.
