HGFDB

HGFDB provides a curated genomic resource for the helmeted guinea fowl (Numida meleagris, HGF) to support de novo reference assembly-based analyses, population genomics, and genetic improvement studies.

Key Features:

  • De novo reference genome assembly: A comprehensive genome assembly constructed from integrated long and short read sequencing, optical mapping, and chromatin interaction techniques.
  • Integrated sequencing technologies: Assembly and datasets incorporate long reads, short reads, optical mapping, and chromatin interaction data.
  • Population-scale whole-genome dataset: Whole-genome sequences from 129 birds, including domesticated HGF, wild progenitors, and closely related species.
  • Raw resequencing reads: Sequencing reads from multiple HGF samples supporting downstream analyses.
  • Gene annotations: Annotated gene models derived from the assembled reference to support functional analyses.
  • Genetic variation dataset: Catalogued genetic variants for structural and nucleotide-level variation analyses.
  • Reference for population genomics: The assembly and associated datasets serve as the framework for population genomic analyses.

Scientific Applications:

  • Structural genomics: Identification and analysis of structural variants and genome architecture in HGF.
  • Functional genomics: Gene-centric analyses and annotation-driven studies of gene function in HGF.
  • Population genomics and evolutionary studies: Comparative and population-level analyses using the 129-genome dataset to investigate diversity and ancestry.
  • Breeding and genetic improvement: Genetic resources for studies aimed at improving production traits and understanding genetic bases of desirable phenotypes.

Methodology:

De novo genome assembly was generated using long and short read sequencing complemented by optical mapping and chromatin interaction techniques, and this assembly was used as the reference for population genomic analyses of 129 whole-genome sequences.
