HiFiAdapterFilt

HiFiAdapterFilt removes remnant PacBio adapter sequences from PacBio High-Fidelity (HiFi) reads to prevent adapter-derived artifacts in genome assemblies.

Key Features:

  • Removal of Adapter Contaminated Reads: Identifies and eliminates reads containing remnant PacBio adapter sequences prior to assembly.
  • Output Conversion: Writes filtered reads as compressed .fastq.gz files for downstream analysis and storage.
  • Memory Efficiency: Processes large HiFi datasets with optimized memory usage to accommodate high-throughput sequencing projects.

Scientific Applications:

  • Preventing Assembly Artifacts: Removes adapter-derived sequences that can be erroneously incorporated into genome assemblies.
  • De novo Assembly of Non-model Organisms: Improves accuracy of de novo assemblies generated from PacBio HiFi sequencing data.
  • Large-scale Sequencing Projects: Serves as a pre-assembly quality-control step for high-throughput PacBio HiFi datasets.

Methodology:

Detects reads containing remnant PacBio adapter sequences, removes those reads, and writes the filtered output as compressed .fastq.gz using memory-efficient processing.
