HighMap
HighMap constructs high-density linkage maps from next-generation sequencing (NGS) marker data by ordering markers and correcting genotyping errors to produce accurate genetic distances.
Key Features:
- Iterative Ordering and Error Correction: Combines a k-nearest neighbor algorithm with a Monte Carlo multipoint maximum likelihood algorithm in an iterative strategy to order markers and correct genotyping errors.
- Handling Large Marker Sets: Manages datasets containing up to ten thousand markers and maintains stable genetic distance estimates across the linkage map.
- Enhanced Accuracy and Stability: Simulation studies report incorporation of approximately three times more markers than ordering-only methods while improving marker order accuracy and genetic distance stability.
- Reduced Singleton Rate: In a common carp linkage map with 10,004 markers, achieved a singleton rate less than one-ninth that of JoinMap4.1.
- Consistency with Low-Density Maps: Produces total map distances that align with those reported for low-density linkage maps.
Scientific Applications:
- Genome Assembling: Provides accurate and dense linkage maps to facilitate assembly of complex genomes and identification of genomic structures and variations.
- Comparative Genomic Analysis: Enables precise comparisons between species or strains using high-density marker information.
- Quantitative Trait Loci (QTL) Studies: Enhances QTL mapping by supplying detailed linkage maps that improve localization of genetic loci associated with traits.
Methodology:
Iteratively orders markers and performs error correction using a k-nearest neighbor algorithm for initial ordering and a Monte Carlo multipoint maximum likelihood algorithm to refine marker placement based on genetic distance calculations.
