HingeProt

HingeProt predicts rigid regions and flexible hinge areas within protein structures using the Elastic Network (EN) model to characterize protein dynamics.

Key Features:

  • Elastic Network Model Utilization: HingeProt employs the Elastic Network (EN) model to predict molecular flexibility and hinge movements.
  • Automatic Division of Protein Structures: Given a single protein structure as input, HingeProt segments the structure into rigid parts and flexible hinge regions.
  • Flexible Docking Support: The tool provides hinge predictions to facilitate flexible docking simulations for protein-protein and protein-ligand interactions.
  • Cryo-EM Integration: HingeProt supports integration of predicted flexible conformations into cryo-electron microscopy (cryo-EM) density maps to aid refinement of low-resolution EM structures.
  • Structural Refinement and Fitting: Predictions can be used to refine and fit atomic-resolution structures into lower-resolution data.
  • Validation against Large Datasets: The method's predictions have been validated against large datasets to assess robustness and accuracy.
  • Visualization Capabilities: HingeProt provides visualization of predicted hinge regions and rigid parts within protein chains.

Scientific Applications:

  • Functional Mechanism Prediction: Using hinge and rigid-region predictions to infer protein functional mechanisms based on structural dynamics.
  • Docking Improvement: Enhancing the accuracy of docking simulations by accounting for predicted protein flexibility.
  • Cryo-EM Model Refinement: Aiding refinement and fitting of atomic models into cryo-EM density maps and other low-resolution structural data.

Methodology:

HingeProt applies the Elastic Network Model to a supplied protein structure, modeling inter-residue interactions as a network of springs to compute rigid regions and flexible hinge locations, with predictions validated against large datasets.
