HLAreporter
HLAreporter performs high-resolution human leukocyte antigen (HLA) typing from next-generation sequencing (NGS) data by mapping reads to a comprehensive reference panel of all known HLA alleles and performing de novo assembly of gene-specific short reads.
Key Features:
- Comprehensive Reference Panel: Employs a reference database encompassing all documented HLA alleles to ensure broad allele coverage.
- Read-Mapping Strategy: Maps NGS reads against the comprehensive HLA allele panel to identify gene-specific sequences.
- De Novo Assembly: Performs de novo assembly of mapped short reads specific to HLA genes to reconstruct full HLA sequences.
- High-Digit Resolution Typing: Produces high-digit resolution HLA typing for detailed allele discrimination.
Scientific Applications:
- Transplantation Medicine: Provides precise HLA typing for donor and recipient matching in organ and bone marrow transplantation to reduce rejection risk.
- Immunogenetics Research: Enables investigation of genetic variation associated with immune responses, autoimmune diseases, and susceptibility to infections.
- Pharmacogenomics: Supports characterization of individual HLA profiles to predict drug responses and adverse drug reactions in personalized medicine.
Methodology:
Maps NGS reads against a comprehensive reference panel of all known HLA alleles and performs de novo assembly of the mapped gene-specific short reads.
