HUF-ZINC
HUF-ZINC predicts conventional and novel zinc finger motifs in protein sequences using Hidden Markov Models (HMM) to detect conserved zinc-binding sequence patterns and local conformations relevant to protein–DNA interactions and enzymatic zinc coordination.
Key Features:
- HMM-Based Prediction: Utilizes Hidden Markov Models (HMM) to detect conserved sequence patterns indicative of zinc-binding motifs.
- Novel and Conventional Motif Identification: Identifies both established zinc finger structures and newly discovered subsets of zinc-binding motifs that share characteristic local conformations.
- BRIX-derived Motif Subset: Mines the BRIX structure fragment database to identify a subset of zinc-binding motifs characterized by conserved sequence patterns and local conformations across different protein folds.
- Zinc Finger Type Discrimination: Distinguishes between different zinc finger types based on identified sequence patterns and local conformations.
Scientific Applications:
- Protein-DNA Complexes: Facilitates identification of zinc fingers involved in protein–DNA interactions relevant to transcription regulation and gene expression.
- Enzymatic Catalysis and Metabolic Pathways: Supports detection of zinc-binding motifs that are critical for enzymatic zinc coordination and metabolic functions.
- Structural Biology Research: Provides motif annotations that inform protein structure–function relationships and studies of protein evolution.
Methodology:
Mining the BRIX structure fragment database to identify conserved sequence patterns and local conformations forming a subset of zinc-binding motifs, followed by construction of Hidden Markov Models (HMM) to predict and distinguish zinc finger types.
