HyPo

HyPo polishes draft genome assemblies by integrating short and long sequencing reads in a single hybrid polishing run to improve assembly accuracy for population-scale and human genomics.

Key Features:

  • Hybrid Read Utilization: Combines short and long reads within a single polishing run, leveraging long reads for coverage and continuity and short reads for base-level error correction.
  • Selective Polishing with Unique Kmers: Uses unique genomic kmers to identify and target specific contig segments for focused polishing.
  • Partial Order Alignment on Selected Read-Segments: Applies partial order alignment to selective read-segments to refine consensus while preserving read order and structural integrity.
  • Performance vs Racon: Reportedly produces more accurate assemblies in approximately one-third the time and with about half the memory requirements compared to Racon.

Scientific Applications:

  • High-fidelity genome assembly: Produces improved-quality assemblies across genome sizes from small to large.
  • Human genomics: Supports generation of accurate human genome assemblies for analyses requiring high precision.
  • Downstream analyses: Enables more reliable downstream tasks such as variant calling and comparative genomics.
  • Population-scale projects: Applicable to population-scale assembly efforts that require consistent accuracy and resource efficiency.

Methodology:

Integrates short and long reads in a single polishing run, selects contig regions using unique genomic kmers, and refines consensus by applying partial order alignment to selected read-segments; reported performance improvements relative to Racon include ~1/3 runtime and ~1/2 memory usage.
