HypoxiaDB

HypoxiaDB catalogs human proteins whose expression is altered under hypoxic conditions and provides curated, tissue-specific expression data and integrated molecular annotations to support analysis of hypoxia-regulated biology.

Key Features:

  • Manually-Curated Entries: Comprises 72,000 manually curated entries derived from 3,500 distinct proteins extracted from 73 peer-reviewed publications sourced from PubMed.
  • Tissue-Specific Expression Data: Compiles tissue-specific protein expression changes across differing levels and durations of hypoxia with literature-supported associations.
  • Integrated Biological Annotations: Integrates gene ontology, KEGG pathways, protein-protein interactions, Pfam, OMIM, PDB structures, and homology to other sequenced genomes for each protein.
  • Pre-Compiled Identifiers and Genomic Locations: Provides chromosomal locations and identifiers including Entrez, HGNC, Unigene, UniProt, Ensembl, Vega, GI numbers, and GenBank accession numbers cross-linked to corresponding public databases.
  • Sequence-Similarity Search: Includes an online sequence-similarity search against the HypoxiaDB protein database.

Scientific Applications:

  • Deciphering Hypoxic Pathways: Enables analysis of molecular mechanisms of hypoxia using gene ontology and KEGG pathway annotations.
  • Protein Interaction Networks: Supports mapping of protein-protein interaction networks relevant to cellular responses to low oxygen.
  • Therapeutic and Diagnostic Target Identification: Facilitates identification of proteins with altered expression under hypoxia to inform development of diagnostics and therapeutics.

Methodology:

Manual curation from 73 PubMed publications; integration of annotations from gene ontology, KEGG, protein-protein interactions, Pfam, OMIM, PDB, and homology data; compilation of chromosomal locations and identifiers; and provision of a sequence-similarity search against the database.
