The illuminaio package emerges as a pivotal open-source solution for processing IDAT files, a proprietary format {Illumina Inc. uses to store data from their wide range of BeadArray platforms. These files, generated directly from scanners, encapsulate summary intensities for each probe type on an array. Yet, their utility has been limited due to the absence of open-source tools for handling beyond the essential data extraction via vendor software.

illuminaio is a software package that allows for the parsing of IDAT files on all BeadArray platforms, which includes the ability to decrypt files from Illumina's gene expression arrays. It is the first open-source package specifically designed for this task, paving the way for more widespread use of the IDAT format as a standard for sharing and disseminating Illumina BeadArray data in public databases. By paralleling the role of the CEL file format for Affymetrix platforms, 'illuminaio' aims to enhance data accessibility and interoperability in genomic research, promoting more extensive use and analysis of BeadArray data in the scientific community.
