InferCars

InferCars reconstructs contiguous regions of an ancestral mammalian genome by analyzing genome rearrangements to infer the ancestral order and orientation of genomic intervals for lineages leading to human, mouse, rat, and dog.

Key Features:

  • High-Resolution Analysis: Identifies 3,171 intervals covering approximately 92% of the human genome where no rearrangements larger than 50 kilobases (kb) have occurred in the specified lineages.
  • Segment Identification: Combines adjacent intervals across contemporary species to delineate 1,338 segments that lack large-scale chromosomal fissions, fusions, inversions, or translocations exceeding 50 kb.
  • Ancestral Genome Mapping: Predicts the ancestral order and orientation of these genomic intervals and integrates results with chromosome painting experiment data to produce a map accounting for 96.8% of available human genome sequence data.
  • Precision in Inversion Mapping: Maps inversions as small as 31 base pairs (bp), enabling fine-scale localization of evolutionary breakpoints within the human lineage.
  • Validation and Accuracy: Uses theoretical analyses and computer simulations to assess accuracy, indicating reasonable results that are expected to improve with additional genomic data.

Scientific Applications:

  • Evolutionary reconstruction: Elucidates the structural evolution of mammalian genomes by reconstructing ancestral genome configurations.
  • Species divergence and adaptation: Supports inference of the genetic basis of species divergence and adaptation through ancestral order and orientation data.
  • Comparative genomics: Enables identification of conserved genomic regions and evolutionary breakpoints across mammalian lineages.

Methodology:

Performs high-resolution analysis of genome rearrangements focused on intervals free from rearrangements >50 kb, combines adjacent intervals across species, integrates chromosome painting data, maps inversions down to 31 bp, and employs theoretical analyses and computer simulations for validation.
