INFO-RNA

INFO-RNA generates RNA sequences that fold into a specified secondary structure without pseudoknots, addressing the inverse RNA folding problem for designing sequences with target minimum free energy (mfe) structures.

Key Features:

  • Inverse RNA folding: Produces RNA sequences that adopt a user-specified secondary structure excluding pseudoknots.
  • Dynamic programming initialization: Uses dynamic programming to generate high-quality starting sequences optimized for the target structure and low free energy.
  • Stochastic local search: Refines candidate sequences with an advanced stochastic local search algorithm.
  • Neighbor selection with one-step look-ahead: Incorporates an effective neighbor selection method that applies a one-step look-ahead strategy based on energy criteria.
  • Energy-based evaluation: Evaluates candidates by minimizing the structural distance between the target structure and each candidate's minimum free energy (mfe) structure.
  • Sequence constraints: Supports design constraints such as fixing specific nucleotides at designated positions or allowing limited positional flexibility.
  • Benchmarking: Reported comparisons indicate it outperforms RNAinverse and achieves superior results over RNA-SSD in many cases.

Scientific Applications:

  • RNA sequence design: Designing RNA sequences that fold into predetermined secondary structures for experimental and computational studies.
  • Structure–function investigations: Enabling analyses of how specific secondary structures relate to RNA biological function.
  • Constraint-driven engineering: Generating sequences under positional nucleotide constraints for targeted design scenarios.

Methodology:

INFO-RNA applies a two-part computational approach: a dynamic programming step to produce optimized starting sequences with low free energy, followed by a stochastic local search using neighbor selection with a one-step look-ahead based on energy criteria and evaluation by minimizing structural distance between the target and each candidate's mfe structure.
