jmzTab

jmzTab provides a Java API to parse, validate, convert, and write mzTab files for standardized representation of mass spectrometry-based proteomics and metabolomics identification and quantification results.

Key Features:

  • Java API: A Java-based application programming interface exposes programmatic access to mzTab file structures and operations.
  • Read and Write mzTab: Functionality to read and write mzTab tab-delimited files, including both identification and quantification sections.
  • Validation Support: Stand-alone validation utilities check mzTab files for conformance to the mzTab standard.
  • Conversion Utilities: Conversion support for PRIDE XML and mzIdentML files into the mzTab format.
  • Logical Integrity Framework: A framework that preserves the logical links between metadata and table-based sections within mzTab files.

Scientific Applications:

  • Proteomics data representation: Standardizing MS-based proteomics identification and quantification results in mzTab format.
  • Metabolomics data representation: Representing mass spectrometry-based metabolomics identification and quantification results in mzTab format.
  • Data integration and interoperability: Converting PRIDE XML and mzIdentML to mzTab to enable integration of diverse MS datasets.
  • Workflow integration: Embedding programmatic mzTab read/write and validation operations within bioinformatics software and pipelines.

Methodology:

Implemented as a Java API that reads and writes mzTab, provides stand-alone mzTab validation utilities, converts PRIDE XML and mzIdentML to mzTab, and enforces logical integrity between metadata and table sections.
