KLab-PCR
KLab-PCR quantifies initial template concentration in polymerase chain reaction (PCR) by estimating reaction efficiency during early amplification cycles to improve accuracy in quantitative real-time PCR experiments.
Key Features:
- Dual Algorithm Approach: Implements a modified Ct (threshold cycle) strategy that assumes ideal efficiency and a parametric fitting approach that constructs a non-linear model of reaction efficiency and regresses it backwards to estimate peak efficiency.
- Beyond Log-Linear Phase Analysis: Utilizes information beyond the log-linear phase to reduce noise and increase confidence in efficiency estimates when early-cycle data are sparse or unreliable.
- Robust Efficiency Estimation: Regresses per-cycle PCR reaction efficiency to derive an asymptotically departed peak-efficiency profile and aggregates estimates over replicates to determine maximum reaction efficiency potentially specific to primer design.
- Biological Scenario Validation: Validated across various biological scenarios to provide precise initial template concentration estimates.
Scientific Applications:
- Gene expression analysis: Enables more accurate transcript quantification in quantitative real-time PCR by improving initial template concentration estimates.
- Sequence characterization: Supports sequence characterization workflows that require precise initial template quantification.
- Low-abundance target quantification: Improves detection and quantification of low-abundance targets and analyses of complex sample matrices.
- Primer efficiency assessment: Facilitates assessment of primer-specific maximum reaction efficiency for primer design evaluation.
Methodology:
Uses a modified Ct (threshold cycle) strategy to establish a reference ideal-efficiency point; applies parametric fitting to model non-linear reaction efficiencies and regresses these models backwards to pinpoint peak efficiency; analyzes data beyond the log-linear phase to mitigate noise and enhance confidence in early-cycle efficiency estimates.
