KMAP
KMAP enables integrated analysis and re-analysis of shotgun metagenomic sequencing data to generate and organize full-length gene catalogs, taxonomic and functional annotations, and comparative datasets across diverse environmental habitats.
Key Features:
- Comprehensive dataset collection: Aggregates approximately 27,000 public metagenomic samples from ~450 studies spanning more than 77 distinct habitats.
- Habitat-specific gene catalogs: Produces 36 habitat-specific gene catalogs based on full-length genes to improve habitat-relevant functional inference.
- Gene Information Tables (GITs): Organizes extensive taxonomic and functional annotations into GITs that support analysis via command-line tools and database management systems.
- Full-length gene focus: Prioritizes full-length genes to enhance the accuracy and reliability of functional annotations.
- Large-scale gene management: Stores and manages on the order of 275 million genes across diverse habitats.
- Re-assembly of metagenomes: Re-assembles metagenomic data to maintain consistency with evolving reference databases and analytical methods.
Scientific Applications:
- Comparative community analysis: Enables comparative studies of microbial community composition and function across different environments.
- Microbial diversity and function exploration: Supports exploration of taxonomic diversity and functional profiles using extensive, re-analyzed shotgun metagenomic datasets.
- Gene evolution and habitat adaptation studies: Facilitates tracking of gene function evolution and investigation of habitat-specific genetic adaptations.
Methodology:
Re-assembly of metagenomic data; generation of full-length gene catalogs including 36 habitat-specific catalogs; organization of taxonomic and functional annotations into Gene Information Tables (GITs); storage and management of ~275 million genes.
