KusakiDB

KusakiDB integrates OrthoDB, UniProt, and RefSeq data to validate and enrich plant protein orthologous groups (OGs) for comparative and functional analyses.

Key Features:

  • Integration of Major Databases: Integrates OrthoDB, UniProt, and RefSeq entries to increase coverage of plant protein orthologous groups.
  • Ortholog Assessment Tools: Provides tools to assess and manage orthologous groups and to compare OGs across plant species.
  • Validation and Enrichment of OGs: Validates and enriches protein orthologous groups to improve annotation completeness.
  • Error Reduction in Functional Annotation: Reduces error propagation in functional annotation by validating orthologous group assignments.
  • Identification of Unique Orthologs: Enables identification of OGs unique to specific species or families, including candidates for rapid evolution or horizontal gene transfer.
  • Plant Representation Coverage: Addresses low representation of plants (approximately 350,000 species) in major protein databases by consolidating multiple data sources.
  • Implementation: Implemented in R.

Scientific Applications:

  • Plant Bioeconomy: Supports research to inform manipulation and engineering of plant-derived products.
  • Crop Improvement: Informs studies aimed at improving crop traits and enhancing resistance to diseases.
  • Metabolic and Functional Studies: Aids optimization and analysis of metabolic pathways to improve yield and quality.

Methodology:

Integrates and cross-references OrthoDB, UniProt, and RefSeq entries to validate and enrich plant protein orthologous groups and provides tools for comparative analysis; implemented in R.
