KVFinder

KVFinder identifies and spatially characterizes protein cavities to enable analysis of protein–ligand binding sites and support medicinal chemistry and drug discovery.

Key Features:

  • Geometry-Based Methodology: Employs a geometry-based algorithm that customizes the search space through adjustable parameters for cavity detection and characterization.
  • Cavity Segmentation: Segments and delineates individual cavities to enable detailed spatial and volumetric analyses of binding sites.
  • Benchmark Validation: Validated on a benchmark of 198 known drug targets where its one-click mode outperformed many existing methods and ranked below hybrid prospection techniques.
  • Customizable Parameters: Provides a wide array of adjustable parameters to tailor search-space definition, and use of individual customizable options improved performance in comparative studies.

Scientific Applications:

  • Protein–Ligand Interaction Analysis: Identifies and characterizes binding-site shapes and spatial features relevant to shape complementarity and ligand binding.
  • Drug Discovery and Lead Optimization: Informs medicinal chemistry workflows by providing cavity descriptors useful during lead discovery and optimization.
  • Binding Site Annotation and Functional Interpretation: Assists in annotating potential binding sites and interpreting protein function through spatial cavity characterization.

Methodology:

Uses a geometry-based approach that customizes the search space with adjustable parameters to segment and spatially characterize cavities within protein structures.
