LDBlockShow

LDBlockShow visualizes linkage disequilibrium (LD) patterns and haplotype block structures from variant call format (VCF) files to support population genetics and genome-wide association study (GWAS) analyses.

Key Features:

  • Efficiency: In comparative tests with 100 SNPs from 60,000 subjects, LDBlockShow demonstrated at least a 429.03-fold speed improvement while using 0.04%–20.00% of the physical memory compared to other tools.
  • Direct VCF File Support: Computes LD and haplotype block information directly from VCF files.
  • Comprehensive Visualization: Produces triangular correlation heatmaps depicting LD patterns and haplotype blocks and annotates figures with association P-values and genomic region annotations.
  • SVG File Compression: Provides SVG output with compression options for datasets containing large numbers of SNPs.
  • Subgroup Analysis Support: Enables subgroup-specific LD and haplotype block analyses.

Scientific Applications:

  • Population Genetics: Visualizes LD structure and haplotype blocks to assess genetic diversity and regional linkage patterns within populations.
  • Genome-Wide Association Studies (GWAS): Integrates LD patterns, haplotype blocks, association P-values, and genomic annotations to aid interpretation and identification of candidate regions.

Methodology:

Calculates LD and haplotype blocks directly from VCF files, generates triangular correlation heatmaps, supports subgroup-specific calculations, and outputs SVG figures with optional compression.
