LIRcentral

LIRcentral provides a curated repository of experimentally validated LC3-interacting regions (LIRs), also known as Atg8-family interacting motifs (AIMs), to aggregate motif instances and annotations linking LIR-containing proteins to Atg8-family members (LC3, MAP1LC3, GABARAP) for studies of selective autophagy.

Key Features:

  • Experimentally validated entries: Contains motif instances that have been experimentally validated as LIRs/AIMs in the primary literature.
  • Manual curation: Annotations are extracted and reviewed manually from peer-reviewed publications.
  • LIR-containing protein annotations: Records LIR-containing proteins (LIRCPs) and associated reported protein-protein interactions (PPI) relevant to Atg8-family binding.
  • Literature cross-references: Includes citation information such as PubMed identifiers (PMID) for source experiments.
  • SLiM context and motif features: Documents short linear motif (SLiM) contexts and motif features relevant to receptor/adaptor binding in autophagy.
  • Dataset for computational methods: Provides curated data suitable for training, benchmarking, and development of computational LIR/AIM prediction methods.

Scientific Applications:

  • Experimental characterization: Supplies validated examples to support identification and experimental characterization of novel LIR motifs.
  • Computational method development: Serves as a reference dataset for bioinformaticians and computational biologists developing or validating LIR/AIM prediction algorithms.
  • Biological analysis of autophagy: Enables analyses of motif features and their roles in selective autophagy and Atg8-family interactions.

Methodology:

Manual curation and extraction of experimentally validated LIR/AIM motifs and associated annotations from primary literature (manually reviewed publications).
