LiteMol

LiteMol provides high-performance 3D visualization, server-side data subsetting, and BinaryCIF compression for large-scale macromolecular coordinate and experimental density data to support analysis of cryo-EM and X-ray crystallography datasets.

Key Features:

  • High-performance 3D rendering: Performs real-time 3D rendering of macromolecular structures.
  • Dynamic data extraction services: Implements dynamic extraction of structural and volumetric data to minimize transferred data.
  • CoordinateServer: Performs server-side subsetting of coordinates and returns only requested regions of interest.
  • DensityServer: Performs server-side subsetting of density maps and returns only requested regions of interest.
  • BinaryCIF format: Provides a compact BinaryCIF compression and serialization format for both coordinate and volumetric experimental data.
  • PDBx/mmCIF compatibility: Leverages PDBx/mmCIF dictionary standards for storage and serialization.
  • LiteMol Viewer: Supports standard molecular representations, experimental density overlays, UniProt and validation annotations, and visualization of low-resolution imaging data lacking atomic models.
  • Modular deployment: Modular components can be deployed independently or combined into end-to-end visualization pipelines and are incorporated into data portals such as PDBe.

Scientific Applications:

  • Structure visualization: Visualization and manipulation of macromolecular structures alongside experimental density.
  • Cryo-EM and X-ray crystallography analysis: Exploration of cryo-EM and X-ray crystallography datasets, including map-model inspection.
  • Data reduction and transfer: Server-side subsetting and BinaryCIF compression to reduce data transfer for large coordinate and map files.
  • Model validation and annotation: Overlay of experimental density with UniProt and validation annotations for model assessment.
  • Low-resolution data analysis: Representation and inspection of low-resolution imaging data lacking atomic models.
  • Integration into portals and pipelines: Embedding into large-scale data portals and visualization pipelines, exemplified by PDBe integration.

Methodology:

Server-side subsetting of coordinates and density maps via CoordinateServer and DensityServer; BinaryCIF compression and serialization using PDBx/mmCIF dictionary standards; high-performance 3D rendering and dynamic data extraction services for on-demand visualization and transfer.
