LongISLND

LongISLND simulates sequencing reads that replicate the characteristics of third-generation single-molecule sequencing technologies to support method development and validation.

Key Features:

  • Third-generation single-molecule simulation: Simulates sequencing data that mirror characteristics of third-generation single-molecule sequencing technologies.
  • PacBio multi-pass emulation: Emulates Pacific Biosciences multi-pass sequencing behavior.
  • P5 and P6 chemistries: Models sequencing using PacBio P5 and P6 chemistries.
  • Output formats: Produces simulated data in FASTQ, H5, and PacBio BAM formats.
  • Extendable architecture: Provides a flexible and extendable architecture to emulate various sequencing chemistries and formats.
  • Consensus building: Facilitates downstream consensus generation workflows.
  • Variant calling: Facilitates downstream variant-calling workflows.
  • Implementation: Implemented in Java.

Scientific Applications:

  • Method validation and benchmarking: Enables validation and benchmarking of third-generation sequencing protocols and analyses.
  • Analytical pipeline development: Supports development and testing of downstream bioinformatics pipelines using simulated PacBio-like data.
  • Consensus and variant-caller evaluation: Allows development and evaluation of consensus-building and variant-calling methods without experimental data.

Methodology:

Emulates PacBio multi-pass sequencing using P5 and P6 chemistries and generates FASTQ, H5, and PacBio BAM outputs; implemented in Java.
