m6A-Atlas v2.0

m6A-Atlas v2.0 provides a comprehensive, experimentally supported compendium of N6-methyladenosine (m6A) sites across multiple species to enable epitranscriptomic annotation, comparative analyses, and condition-specific quantitative profiling.

Key Features:

  • Expanded Database: Contains 797,091 reliable m6A sites derived from seven species.
  • High-Resolution Technologies: Compiles data from 13 high-resolution technologies, including two single-cell m6A profiles.
  • Experimental Coverage: Integrates 2,712 MeRIP-seq experiments spanning 651 conditions across 42 species.
  • Peak Identification and Quality Control: Employs exomePeaks2, MACS2, and TRESS to identify over 16 million m6A enrichment peaks and provides quality control results for MeRIP-seq samples.
  • Differential Methylation Profiles: Provides condition-specific quantitative m6A (differential methylation) estimates under 172 experimental conditions across 19 species.
  • Functional Annotations: Annotates m6A sites with genomic features including interactions with RNA-binding proteins, microRNAs, potentially linked splicing events, and single nucleotide polymorphisms (SNPs).

Scientific Applications:

  • RNA biology and gene regulation: Supports studies of m6A roles in RNA biology, epigenetics, and gene regulation.
  • Comparative epitranscriptomics: Enables comparative analyses of m6A conservation and divergence across species and conditions.
  • Condition- and disease-related studies: Facilitates investigation of condition-specific m6A changes relevant to disease mechanisms and therapeutic research.

Methodology:

Data were compiled from 13 high-resolution technologies (including two single-cell m6A profiles) and 2,712 MeRIP-seq experiments; peak calling used exomePeaks2, MACS2, and TRESS, with quality control on MeRIP-seq samples and integration of data across species and conditions.
