Mantel-Haenszel test

Mantel-Haenszel test assesses associations in stratified categorical data across k strata of 2x2 contingency tables using an asymptotic chi-squared approach to detect consistent two-way associations while assuming no three-way interaction.

Key Features:

  • Stratified analysis: Compares associations across k strata of 2x2 contingency tables for stratified categorical data.
  • Asymptotic chi-squared testing: Uses the chi-squared distribution for significance assessment of the Mantel-Haenszel statistic.
  • No three-way interaction assumption: Assumes independence across strata and no three-way interaction among factors.
  • Application to micro-technology-derived datasets: Applicable to biological datasets obtained through advanced micro-technologies.
  • Multiple alignment integration (DeltaProt Toolbox): Supports importing and analyzing multiple protein sequence alignments via the DeltaProt Toolbox.
  • Incorporation of structural predictions (SABLE): Supports inclusion of structural information from predictors such as SABLE.
  • Visualization and statistical outputs: Produces sequence plots to compare similarities and differences and provides detailed statistical calculations.

Scientific Applications:

  • Comparative genomics and proteomics: Detects consistent associations in stratified comparisons of genomic and proteomic data.
  • Environmental adaptation analysis: Compares orthologous sequences from different habitats to study protein adaptations to environment.
  • Extremophile protein screening: Screens extremophile proteins and protein classes to reveal evolutionary pressures and functional adaptations.
  • Analysis of stratified categorical biological datasets: Identifies associations in stratified categorical datasets common in bioinformatics studies.

Methodology:

Performs the Mantel-Haenszel asymptotic chi-squared test on k strata of 2x2 contingency tables, imports and analyzes multiple protein alignments, incorporates SABLE structural predictions, and generates sequence plots with accompanying statistical calculations.
