MEDIPS

MEDIPS analyzes quantitative sequencing data from enrichment-based protocols such as MeDIP-seq, ChIP-seq, MBD-seq, and CMS-seq to quantify and compare genome-wide DNA methylation and other enrichment signals across experimental conditions.

Key Features:

  • Supported protocols: Native support for MeDIP-seq, ChIP-seq, MBD-seq, and CMS-seq quantitative enrichment sequencing data.
  • Read coverage comparison: Compares read coverage between experimental conditions to detect differences in enrichment.
  • Replicate handling: Supports an arbitrary number of replicates per group for group-wise comparisons.
  • Differential coverage statistics: Implements statistical methods for detecting differential coverage between conditions.
  • Sample correlation analysis: Provides correlation analysis between samples.
  • R/Bioconductor implementation: Implemented as an R/Bioconductor package (version 1.12.0, Bioconductor 2.13).
  • Genome annotation integration: Integrates with Bioconductor annotation databases for genomic region annotation.
  • Processing of enriched DNA data: Performs processing and comparison of sequencing data derived from enriched DNA.

Scientific Applications:

  • Genome-wide epigenetic analysis: Quantifies and maps DNA methylation and other enrichment marks across the genome.
  • Differential enrichment detection: Identifies genomic regions with differential coverage between experimental conditions.
  • Epigenome-wide association studies (EWAS): Supports analyses involving variable sample sizes and cohort-based comparisons.
  • Sample-level comparisons and QC: Enables correlation analysis for comparing and characterizing sample relationships.

Methodology:

Computational steps explicitly include read coverage comparison between conditions, support for arbitrary numbers of replicates per group, statistical methods for detecting differential coverage, sample correlation analysis, and implementation as an R/Bioconductor package (v1.12.0, Bioconductor 2.13).
