MEPSA

MEPSA analyzes three-dimensional biomolecular energy landscapes to identify minima, barriers and minimum-energy paths for transition state theory-based studies.

Key Features:

  • Barrier and Minima Identification: Identifies all barriers and minima present on a given energy landscape simultaneously.
  • Maxima Edge Profiles: Describes maxima edge profiles to characterize topographical features of energy landscapes.
  • Lowest Energy Path Detection: Detects the lowest-energy path connecting two minima on an energy landscape.
  • Transition State Theory Diagrams: Generates transition state theory diagrams along minimum-energy paths to visualize reaction energetics.
  • 3D Energy Surface Analysis: Extracts meaningful data from complex three-dimensional energy surfaces using a transition state theory perspective.
  • Data Export and Molecular Dynamics Restraints: Provides plotting and saves results into easily parseable text files, enabling downstream use such as generating molecular dynamics restraints from calculated paths.

Scientific Applications:

  • Conformational Studies: Maps minima, barriers and pathways on potential and free energy landscapes to support conformational analysis.
  • Atomistic Enzymatic Reaction Descriptions: Supports atomistic descriptions of enzymatic reactions by identifying transition states and minimum-energy paths.
  • Reaction Mechanism Investigation: Enables investigation of reaction mechanisms at the molecular level via mapping of transition states and pathways.
  • Molecular Dynamics Restraint Generation: Facilitates generation of molecular dynamics restraints from exported path data.

Methodology:

Operates from a transition state theory perspective to analyze complex 3D energy surfaces by calculating minimum-energy paths and identifying critical points such as minima and maxima, computing maxima edge profiles, and generating transition state theory diagrams along those paths.
