MetaFunPrimer designs high-throughput PCR primer pairs to quantify and characterize diverse functional genes, particularly large and variable gene families, across metagenomes and genomes.

  • amoA primer design and coverage improvement: Designed 78 primer pairs targeting ammonia monooxygenase subunit A (amoA) genes from ammonia-oxidizing bacteria (AOB) across 1,550 publicly available soil metagenomes, achieving 94% gene coverage versus 49% for previously published primers.
  • Experimental validation with qPCR: Applied primers in incubation experiments using long-term nitrogen-fertilized and unfertilized soils and high-throughput quantitative PCR (qPCR), detecting higher amoA gene abundance with selected primer pairs in nitrogen-fertilized soils.

Methodology:

Takes protein and nucleotide sequences plus reference metagenomes/genomes as inputs, ranks targets by presence and abundance in the reference datasets, and generates multiple primer pairs per ranked gene to optimize coverage and specificity.
