MHA

MHA performs exploration and analysis of single-cell RNA sequencing (scRNA-seq) data to support investigation of male genitourinary development and disease.

Key Features:

  • Dataset coverage: Curated scRNA-seq data from five male-specific tissues—testis, epididymis, vas deferens, corpus cavernosum, and prostate—across human and mouse, comprising 57 samples and 258,428 single-cell profiles.
  • Data processing with Seurat: Data are processed using the Seurat R package including quality control, cell clustering, dimensionality reduction, graph generation, and cell type annotation informed by recognized cell markers and relevant literature.
  • Dimensionality reduction methods: Supports t-distributed stochastic neighbor embedding (t-SNE) and uniform manifold approximation and projection (UMAP) for reduced-dimension analyses.
  • Analytical modules: Distinct cell clustering and gene display modules for analysis of cell populations and gene expression patterns.
  • Visualization modalities: Reduced-dimension scatter plots, violin plots, and bubble plots for single- or multi-gene expression and for comparing expression across cell types or sample groups.
  • Implementation: Implemented using the Shiny R package.

Scientific Applications:

  • Cell heterogeneity analysis: Characterization of cellular composition and heterogeneity across male genitourinary tissues in human and mouse using scRNA-seq data.
  • Developmental and disease research: Investigation of developmental processes and pathologies, including analyses of disease progression within male-specific organs.

Methodology:

Data processed with the Seurat R package including quality control, cell clustering, dimensionality reduction (t-SNE, UMAP), graph generation, and cell type annotation using recognized cell markers and relevant literature.
