MichelaNglo

MichelaNglo converts PyMOL PSE and Protein Data Bank (PDB) files into NGL.js-based interactive 3D macromolecular visualizations for embedding and analysis of protein structures and protein-coding variants.

Key Features:

  • File conversion: Converts PyMOL PSE files and Protein Data Bank (PDB) files into NGL.js views.
  • Input options: Accepts uploaded PDB files, PDB identifier codes, or protein/gene names as visualization inputs.
  • Rendering engine: Leverages the NGL JavaScript library to produce dynamic and customizable 3D representations.
  • Hyperlink-controlled views: Integrates hyperlinks within visualizations that control and switch different views.
  • Variant highlighting: Supports highlighting of protein-coding variants to aid interpretation of potential functional consequences.
  • Web embedding: Produces NGL.js views that can be embedded into web pages.
  • Python-based processing: Uses underlying Python code for processing and generation of visualizations.

Scientific Applications:

  • Structural interpretation of variants: Visualizing and highlighting protein-coding variants to support interpretation of potential functional effects.
  • Structural biology exploration: Interactive inspection of macromolecular structures for structural biology analyses.
  • Genetics and protein studies: Visualizing protein structures in the context of gene/protein identifiers for genetic and proteomic investigations.
  • Interactive figures for communication: Generating embeddable 3D figures for inclusion in online publications and web-based scientific communication.

Methodology:

Converts PyMOL PSE and PDB inputs into NGL.js views using the NGL JavaScript library; accepts PDB uploads, PDB identifier codes, or protein/gene names as inputs; embeds hyperlinks to control views; highlights protein-coding variants; and uses Python code for processing and generation of the visualizations.
