MiMiC
MiMiC generates minimal synthetic microbial consortia from shotgun metagenomes to reproduce the functional repertoires of complex environmental and host-associated microbial communities.
Key Features:
- Comprehensive Genome Database: Uses a database of 22,627 species-level bacterial and archaeal genomes represented as binary vectors of 17,929 Pfam protein families.
- Iterative Scoring System: Employs an iterative scoring mechanism based on maximal match-to-mismatch ratios between input metagenome Pfam binary vectors and database genome vectors.
- Functional Repertoire Preservation: Selects minimal communities that better recapitulate source community functional profiles while maintaining habitat-specific features, outperforming random selection and communities formed solely by the most abundant members.
- Resolution and Specificity: Pfam vectorization retains sufficient resolution to differentiate metagenomic profiles across diverse microbial communities, including six distinct environmental and host-derived samples (n=937).
- Species Selection Capability: Accurately recovered 23 of 25 target species from the database when applied to a mixture of known microbes.
