miRCoop
miRCoop identifies synergistic interactions among microRNAs (miRNAs) that together exert strong repression on target messenger RNAs (mRNAs), enabling analysis of cooperative post‑transcriptional gene regulation.
Key Features:
- Kernel-Based Statistical Interaction Tests: Employs kernel-based statistical interaction tests to detect nonlinear synergistic interactions among miRNAs using expression and target information.
- Integration of miRNA and mRNA Target Datasets: Leverages comprehensive miRNA and mRNA target datasets to inform interaction testing.
- Identification of Synergistic Triplets: Identifies miRNA triplets that show weak individual repression but strong combined repression on target mRNAs.
- Functional Association Analysis: Assesses presence of common transcription factors potentially regulating all RNAs in identified triplets.
- Biological Process Enrichment: Tests whether identified triplets are enriched for biological processes relevant to specific diseases, such as kidney cancer.
- Genomic Proximity Analysis: Considers genomic proximity of synergistic miRNAs as a potential indicator of functional association.
Scientific Applications:
- Kidney cancer analysis: Applied to kidney cancer patient data, miRCoop identified 66 putative miRNA triplets, a significant proportion of which showed potential regulatory associations via common transcription factors and enrichment for kidney cancer–relevant biological processes.
- Primary liver cancer analysis: Applied to primary liver cancer patient data, miRCoop revealed 3105 potential miRNA triplet interactions.
Methodology:
Integrates kernel-based statistical interaction tests with miRNA and mRNA target datasets and performs assessments of common transcription factors, biological process enrichment, and genomic proximity for identified synergistic miRNA groups.
