miRSM
miRSM infers and analyzes miRNA sponge modules to identify groups of genes that sequester microRNAs and modulate miRNA-mediated gene regulation.
Key Features:
- R/Bioconductor implementation: Packaged as an R/Bioconductor package named miRSM for computational analysis of miRNA sponge modules.
- Co-expression analysis methods: Offers 50 co-expression analysis methods to identify gene co-expression modules as candidate miRNA sponge modules.
- Module discovery methods: Includes four module discovery methods specifically for inferring miRNA sponge modules from datasets.
- Modular analysis methods: Provides seven modular analysis methods to investigate functional and structural characteristics of inferred modules.
- Support for heterogeneous datasets: Designed to infer and analyze miRNA sponge modules from heterogeneous and complex datasets.
Scientific Applications:
- Gene regulation analysis: Identification of miRNA sponge modules to study miRNA-mediated regulation of gene expression.
- Tissue development studies: Analysis of miRNA sponge modules relevant to tissue development processes.
- Disease mechanism investigation: Characterization of miRNA sponge modules implicated in disease mechanisms and pathological conditions.
Methodology:
Implements 50 co-expression analysis methods to detect gene co-expression modules, four module discovery methods to infer miRNA sponge modules, and seven modular analysis methods to characterize identified modules, all implemented within an R/Bioconductor package.
