MitoCOMON
MitoCOMON enables PCR-based long-read sequencing of whole mitochondrial DNA by designing primer sets for target taxonomic clades and assembling whole mitochondrial DNA sequences from long overlapping amplicons.
Key Features:
- Primer Design Module: Designs primer sets for species within a target taxonomic clade, with validated primer sets for mammal and bird species.
- Assembly Module: Assembles whole mitochondrial DNA sequences from amplicons amplified using the designed primer set.
- Multi-fragment PCR Amplification: Amplifies whole mitochondrial DNA as four fragments to facilitate successful assembly.
- Mixture and Degraded Sample Handling: Assembles whole mitochondrial DNA sequences from samples containing mixtures of multiple species or partially degraded DNA without forming chimeric sequences.
- Structural Variation Detection: Retains large duplications at the D-loop region, suggesting capability to address large rearrangements.
Scientific Applications:
- Ecological Studies: Improves accuracy of inter- and intra-specific comparison analysis by enabling analysis of whole mitochondrial DNA sequences rather than short marker regions.
- Species Identification: Enables accurate species identification through whole mitochondrial DNA sequencing.
- Individual-level Discrimination: Supports individual-level discrimination for ecological analyses.
- Degraded Sample Analysis: Facilitates acquisition of whole mitochondrial DNA sequences from partially degraded samples without requiring species-specific primers.
Methodology:
MitoCOMON consists of two modules: one that designs a primer set for species in a target taxonomic clade, and one that assembles the whole mitochondrial DNA sequence from amplicons amplified using the designed primer set. PCR amplification of whole mitochondrial DNA as four fragments facilitates successful assembly.
