MitoToolPy
MitoToolPy performs haplogroup assignment and phylogenetic analysis of mitochondrial DNA (mtDNA) to support matrilineal and comparative studies across eight domesticated species (cattle, chickens, dogs, horses, goats, pigs, sheep, and yaks).
Key Features:
- Phylogenetic analysis: Utilizes standardized hierarchical haplogroup nomenclature systems for each species to represent evolutionary relationships and lineage-specific mtDNA variation.
- High-resolution haplogroup trees: Provides high-resolution haplogroup trees that represent matrilineal genealogies for the supported domesticated species.
- Data integration with DomeTree: Integrates mtDNA reference data from DomeTree, which hosts 1240 complete or near-complete mtDNA genome sequences.
- mtDNA classification and comparison: Performs accurate classification and comparative analysis of mtDNA sequences for haplogroup assignment and sequence comparison across samples.
- Multi-species support: Explicitly supports analysis across eight domesticated animal species: cattle, chickens, dogs, horses, goats, pigs, sheep, and yaks.
Scientific Applications:
- Evolutionary biology: Enables reconstruction and interpretation of matrilineal evolutionary relationships among and within domesticated species.
- Conservation genetics: Supports assessment of maternal lineages and genetic variation relevant to conservation planning for domesticated and related populations.
- Breeding programs: Provides haplogroup information that can inform maternal-line management and breeding strategy decisions.
- Maternal lineage tracing: Facilitates tracing of maternal ancestry and provenance using haplogroup assignments.
- Population dynamics and genetic diversity: Allows study of population structure, dynamics, and mtDNA diversity within and between breeds or populations.
- Phylogenetic research: Supports phylogenetic investigations focused on matrilineal genealogy using standardized haplogroup frameworks.
Methodology:
MitoToolPy assigns and compares mtDNA sequences using standardized hierarchical haplogroup nomenclature and high-resolution haplogroup trees derived from DomeTree's dataset of 1240 complete or near-complete mtDNA genomes across the eight specified species.
