MONGOOSE
MONGOOSE performs precise structural analysis and refinement of constraint-based metabolic networks using exact rational arithmetic to provide certifiably accurate results.
Key Features:
- Exact rational arithmetic: Performs analyses with exact arithmetic instead of floating-point calculations to eliminate numerical discrepancies and enable certifiable accuracy.
- Structural analysis of constraint-based models: Analyzes and refines the structure of constraint-based metabolic networks, including genome-scale models used in flux balance analysis (FBA).
- Flux Balance Analysis consistency: Addresses variability in FBA results that arise from differences in arithmetic precision across software environments.
- Biomass reaction assessment and unblocking: Detects blocked biomass reactions and implements a principled approach to unblock them, noting that nearly half of 98 analyzed models contained a blocked biomass reaction.
- Identification of essential and synthetic lethal reactions: Identifies essential reactions and synthetic lethal reaction sets to characterize metabolic dependencies.
- Minimal media determination: Determines minimal media requirements necessary for sustaining cellular growth in constraint-based models.
- Empirical validation: Demonstrated analysis on a collection of 98 existing metabolic network models.
Scientific Applications:
- Genome-scale metabolism analysis: Enables rigorous structural investigation of genome-scale metabolic networks used in systems biology.
- Model refinement and validation: Facilitates identification and correction of structural issues in metabolic reconstructions, such as blocked biomass reactions.
- Metabolic dependency mapping: Supports discovery of essential and synthetic lethal reactions for functional and therapeutic studies.
- Experimental design support: Informs minimal media predictions to guide growth and phenotype experiments.
- Reproducible FBA results: Standardizes computational outcomes of FBA across different environments by removing numerical sources of variability.
Methodology:
Performs structural analysis and refinement of constraint-based metabolic models using exact rational arithmetic; detects and unblocks blocked biomass reactions; identifies essential and synthetic lethal reactions; and computes minimal media requirements, validated on 98 metabolic network models.
