Mouse Proteome Project maps protein composition across mouse organs and organelles by integrating proteomic and transcriptomic profiling to provide a molecular compendium for studies of mammalian biology.

- Comprehensive Proteomic Analysis: The project employs subcellular fractionation coupled with tandem mass spectrometry-based shotgun sequencing to examine protein content across four organellar compartments: cytosol, membranes (microsomes), mitochondria, and nuclei.
- Organ-Specific Profiling: Proteomic data are collected from six organs—brain, heart, kidney, liver, lung, and placenta—to capture organ-specific protein expression.
- High-Confidence Localization: Rigorous statistical filtering and machine-learning techniques determine subcellular localization for 3,274 of 4,768 identified proteins, including 1,503 previously uncharacterized factors.
- Tissue Selectivity Evaluation: Tissue selectivity is assessed by comparing proteomic measurements against existing mRNA expression patterns.
