MPI Toolkit
MPI Toolkit provides an integrated suite of bioinformatics programs for sequence similarity searching, multiple sequence alignment, phylogenetic analysis, and protein secondary and tertiary structure prediction.
Key Features:
- Sequence similarity searching (PSI-BLAST): Performs iterative PSI-BLAST searches with options to search regularly updated standard databases, user-defined custom databases, or selective genome sets.
- Multiple sequence alignment: Generates and extracts multiple sequence alignments of selected hits for downstream analyses.
- Phylogenetic analysis: Provides tools for phylogenetic inference from sequence alignments.
- Protein secondary and tertiary structure prediction: Supports prediction of secondary and tertiary protein structure using integrated prediction programs.
- Quick2D integration: Aggregates outputs from multiple secondary-structure prediction programs along with transmembrane and disorder predictions into a unified view.
- Customized public tools: Offers customized versions of several public bioinformatics tools tailored to specific research requirements.
- Classification and clustering: Supports sequence classification processes and cluster analysis workflows.
- Interconnected data flow: Enables passing results between tools within the platform, for example forwarding extracted multiple alignments to a cluster analysis tool.
Scientific Applications:
- Homology detection: Detects homologous sequences and distant relationships using iterative similarity searches such as PSI-BLAST.
- Comparative sequence analysis: Produces multiple sequence alignments for comparative and evolutionary studies.
- Phylogenetics: Constructs phylogenetic hypotheses from aligned sequences.
- Protein structure annotation: Predicts secondary and tertiary structure features and annotates transmembrane regions and intrinsically disordered segments.
- Sequence classification and clustering: Classifies and clusters sequence sets derived from searches and alignments.
- Integrated workflows: Combines search, alignment extraction, structure prediction, and clustering steps into linked computational workflows.
Methodology:
Performs PSI-BLAST searches against specified databases; integrates outputs from multiple secondary-structure, transmembrane, and disorder prediction programs via Quick2D; extracts multiple sequence alignments and forwards them to cluster analysis tools.
