MSAcquisitionSimulator
MSAcquisitionSimulator simulates data-dependent acquisition (DDA) within liquid chromatography-mass spectrometry (LC-MS) proteomics experiments to generate in silico ground-truth data for development and evaluation of DDA algorithms.
Key Features:
- In Silico Simulation: Generates in silico ground-truth LC-MS data that mimic LC-MS proteomics experiments for controlled testing of acquisition methods.
- Custom Algorithm Application: Applies custom data-dependent acquisition (DDA) algorithms to the simulated data for evaluation and optimization.
- Programmatic Implementation: Implemented in C++ to provide programmatic control for complex simulations and analyses.
Scientific Applications:
- Algorithm Development and Testing: Enables development and refinement of novel DDA algorithms using simulated LC-MS data prior to deployment on mass spectrometers.
- Preliminary Evaluation of Acquisition Strategies: Allows assessment of acquisition strategies and algorithm performance in controlled simulated datasets to reduce instrument time for initial testing.
Methodology:
Generates in silico LC-MS data by computational simulation and applies custom DDA algorithms; implemented in C++ for programmatic control in shotgun proteomics research.
