MSPC
MSPC combines p-values from overlapping enriched regions across ChIP-seq replicates to identify statistically robust enriched regions (ERs) supported across multiple samples.
Key Features:
- Combining Evidence Across Replicates: MSPC combines p-values from overlapping enriched regions detected in ChIP-seq replicates to produce a combined significance measure for each candidate ER.
- Threshold and Minimum Sample Requirements: It applies a definable significance threshold on the combined evidence and a definable minimum number of samples in which overlapping peaks must be present.
- Application to Myc ChIP-seq Data: Applied to Myc transcription factor ChIP-seq datasets from K562 cells (ENCODE), MSPC extended the number of identified ERs up to threefold compared to single-sample analyses while maintaining equivalent significance thresholds.
- Validation and Comparison: Rescued ERs were validated by overlap with open chromatin regions and enrichment for Myc's high-affinity binding motifs, and compared to IDR and jMOSAiCS MSPC identified fewer peaks than jMOSAiCS but more validated peaks than IDR.
