Nascent

Nascent generates predicted protein interaction networks for non-model organisms by integrating and transferring interaction data from model organisms (Saccharomyces cerevisiae, Drosophila melanogaster, Homo sapiens, Caenorhabditis elegans, Escherichia coli, and Mus musculus) using gene-name mapping and public interaction databases MINT, DIP, HPRD, and INTERACT.

Key Features:

  • Automatic Gene-Name Mapping: Maps gene names across species to enable transfer of interaction annotations from model organisms to non-model organisms.
  • Model Organism Interaction Integration: Integrates protein–protein interaction datasets from Saccharomyces cerevisiae, Drosophila melanogaster, Homo sapiens, Caenorhabditis elegans, Escherichia coli, and Mus musculus to inform predictions.
  • Public Database Sourcing: Leverages interaction records from MINT, DIP, HPRD, and INTERACT as input data sources for network generation.
  • Predictive Network Construction: Constructs hypothetical protein interaction networks for species lacking comprehensive experimental interaction data.
  • Graphical and Computer-Readable Outputs: Produces graphical representations and computer-readable graph formats compatible with network modeling software.

Scientific Applications:

  • Network inference for non-model organisms: Infers potential protein interaction networks where experimental data are sparse or absent.
  • Evolutionary biology: Supports comparative analysis of interaction network conservation and divergence across species.
  • Comparative genomics: Enables cross-species mapping of interaction partners to interpret genomic functional context.
  • Systems biology: Provides predicted interaction maps for integration into systems-level models and hypothesis generation.

Methodology:

Integrates existing protein interaction data from specified model organisms and maps gene names across species to construct hypothetical interaction networks using records from MINT, DIP, HPRD, and INTERACT.
