ndexr

'ndexr' is an R package that is designed to facilitate the user-centered sharing and publication of networks of various types and formats. The software tool provides a seamless exchange of biological network data, enabling bioinformatic algorithms to integrate networks as prior knowledge input and document resulting network output. The motivation behind 'ndexr' is to enhance the interoperability between pathway databases and various methods and platforms for analysis, which is currently lacking. The Network Data Exchange (NDEx) is an open-source data commons that is used to facilitate the exchange of biological network data. 'ndexr' allows users to programmatically connect to and interface with NDEx servers from within R. This feature enables users to search the network repository, retrieve networks, and convert them into igraph-compatible objects. These networks can be modified and extended within R and then uploaded back to the NDEx servers.
