NeSSM
NeSSM simulates realistic metagenomic sequencing reads to support development and evaluation of metagenomic analysis methods.
Key Features:
- Customizable Simulations: Combines available genomic data with user-defined community compositions and sequencing parameters to generate tailored simulated datasets.
- Error Modeling and Coverage Bias: Implements sequencing error models with explicit per-base error distributions and simulates sequencing coverage bias.
- Data-Driven Estimation Tools: Estimates sequencing error models, coverage biases, and community compositions directly from existing metagenome sequencing datasets.
- Platform Support: Generates single-end and paired-end reads for 454 and Illumina sequencing platforms.
- GPU Acceleration: Provides a GPU-accelerated version that significantly speeds simulations and is reported as more than an order of magnitude faster compared to simulators such as MetaSim.
Scientific Applications:
- Method development and evaluation: Generation of realistic datasets for development and evaluation of metagenomic analysis strategies and tools.
- Algorithm benchmarking: Testing and benchmarking of metagenomics algorithms and analytical approaches.
- Ecological and clinical research: Modeling complex microbial communities in microbial ecology, environmental microbiology, and human microbiome studies.
Methodology:
Combines genomic data with user-defined community compositions and sequencing parameters to generate simulated metagenomic reads; incorporates explicit per-base sequencing error models and sequencing coverage bias; includes tools to estimate error models, coverage biases, and community compositions from metagenome sequencing datasets; validated performance against experimental datasets and compared to MetaSim, GemSIM, and Grinder.
