NGlyAlign

NGlyAlign aligns highly divergent viral envelope sequences by using N-linked glycosylation motifs as constraints in consistency-based multiple sequence alignment to improve alignment accuracy for analyses of HIV-1 envelope variability.

Key Features:

  • Automated Library Building: Organizes similar N-linked glycosylation sites as block constraints and statistically conserved global sites as single-site constraints for use in alignment constraints.
  • Integration with Dialign: Applies constraint enforcement within the consistency-based MSA program Dialign and has been compared against T-Coffee, ClustalOmega, ClustalW, Praline, HIValign, and Muscle.
  • Scalability: Designed to process large datasets while producing accurate alignments of highly variable envelope sequences.
  • Performance Metrics: Alignment performance has been evaluated using entropy scores, sum-of-pair scores, column score, and similarity heat maps.
  • Broad Applicability: Applicable to HIV-1 envelope sequences and other highly variable glycoproteins such as the hepatitis C virus envelope.

Scientific Applications:

  • Viral evolution analysis: Enables study of HIV-1 envelope sequence evolution and glycosylation pattern changes.
  • Immune escape investigation: Supports analysis of N-linked glycosylation site variation involved in immune evasion mechanisms.
  • Vaccine design and epitope mapping: Facilitates identification of conserved regions and glycosylation-associated epitopes relevant to vaccine targets.
  • Therapeutic target identification: Aids in locating potential targets for therapeutic intervention based on conserved sequence and glycosylation patterns.
  • MSA benchmarking: Provides a framework for comparative evaluation of multiple sequence alignment methods on highly variable glycoproteins.

Methodology:

Constructs constraint libraries from glycosylation motifs by organizing N-linked glycosylation sites as block constraints and conserved sites as single-site constraints, applies these constraints within consistency-based MSA (specifically Dialign) to enforce partial columns, and evaluates alignments using entropy, sum-of-pair, column score, and similarity heat maps.
