ontoCAT

ontoCAT provides programmatic access to biological ontologies within the R environment for integration, traversal, and search of ontology terms to support ontology-based annotation and analysis.

Key Features:

  • Ontology Access: Provides an interface to access ontologies stored locally or online and supports ontologies in standard formats.
  • Traversal and Search Functions: Implements functions for traversing a single ontology and for searching terms within ontologies.
  • Cross-Ontology Searches: Enables searches across multiple ontologies and major ontology repositories.
  • Integration with R Environment: Exposes ontology access, traversal, and search functionality through R as an R package.

Scientific Applications:

  • Genomics, Proteomics, and Systems Biology: Supports organization and interpretation of biological data using standardized ontology terms in these fields.
  • Data Annotation: Links experimental results to standardized ontology terms to enhance annotation of datasets.
  • Comparative Studies and Tool Development: Facilitates comparative analyses across datasets or species using consistent terminology and supports development of bioinformatics tools that require ontology-based reasoning or classification.

Methodology:

Implements R functions that interface with ontologies in standard formats, access local or online ontology sources, perform traversal and single- and multi-ontology searches, and execute cross-ontology searches across repositories.
