OptiNiSt
OptiNiSt creates scalable, extendable, and reproducible calcium imaging data analysis pipelines for optical neuroimage data analysis in neuroscience.
Key Features:
- Pipeline Creation: Researchers create analysis pipelines by selecting multiple processing modules and tuning their parameters.
- Algorithm Extensibility: New analysis algorithms can be added in addition to pre-installed tools.
- Reproducible Workflows: Entire workflows with modules and parameters are stored in a YAML file for reproducibility and deployment on high-performance computing clusters.
- Standard Data Format Output: Analysis results are stored in NWB (Neurodata Without Borders).
- Multi-format Image Input: Image data can be read in a variety of file formats.
Scientific Applications:
- Calcium Imaging Analysis: Streamlines analysis pipelines for image preprocessing, signal extraction, and subsequent neural activity analyses from optical neural recordings.
- Data Quality Assurance: Enables verification of data quality of original and processed data at each analysis step.
- Algorithm Optimization: Facilitates selection of optimal algorithms and parameters from numerous available options for calcium data processing.
- Standardized Data Sharing: Supports adoption of standard data formats for data sharing and meta-analyses in neuroscience.
Methodology:
OptiNiSt processes calcium imaging data through modular pipeline construction with parameter tuning, stores workflows as YAML configuration files, and outputs results to the NWB format.
